How early you actually need to leave.
Be at the terminal three hours before an international departure. Entebbe screens twice — once at a vehicle checkpoint on the perimeter, again at the terminal entrance — which is why three hours is sensible rather than cautious.
From Kigo the drive is about 20 km, almost all of it on the Entebbe Express Highway, and in the small hours it is close to empty: twenty-five to thirty minutes is realistic. For a 06:00 departure, leaving here at about 02:20 is comfortable.
Entebbe town is nearer — ten to fifteen minutes — and if the flight is the only thing left in your trip, that is the right answer and we will say so. The fifteen minutes you save there costs you an hour or more in each direction on any day that still has a day in it.
Five things that decide a 02:20 departure.
None of them is the distance. A short drive with nobody awake to open the gate is worse than a longer one that runs properly.
You keep the apartment until you walk out of it — a pre-dawn departure is a late check-out that happens to be in the dark, at no extra charge. The concierge is awake whatever the hour. The transfer is booked against your flight number rather than a time, and confirmed the night before with the driver's name and vehicle. The kitchen will put up a packed breakfast if you are leaving before service starts. And the bill is settled the evening before rather than at the gate with a driver waiting.
The same five apply in reverse to a late arrival, which on this route is just as common. Flights into Entebbe frequently land after ten at night; a driver who has the flight number is still there when it lands at one in the morning.

What the fifteen minutes actually costs you.
Entebbe is a small lakeside town and it is pleasant. It is also an hour or more from central Kampala, which means a last day with a meeting in it becomes a day structured around the drive rather than the work.
Kigo sits between the two: 20 km from the terminal, around 25 minutes from the central business district, and the traffic runs in your favour in both directions — you leave for the city as everyone else arrives, and come back against the flow.
So the rule of thumb: if your trip ends with a flight and nothing else, stay in Entebbe. If the last day still has a day in it, stay here.
